Do we have something in the space that can drill a flat-bottomed hole (best I can think of describing it).
I need to drill some holes in 6mm ply that are only 2 or 3mm deep so I can glue in some disc shaped magnets to basically create giant fridge magnets 200mm by 150mm in size. Flexibility in size of magnets but I imagine the hole would need to be relatively accurate in depth so the magnet didn’t get too recessed or stick out too much.
A pillar drill with some sort of specialist bit?
Does that sound possible?

Sounds like you need a router. You can do this with a square profile bit
Worth noting that many end mills can’t cut downwards.
If it was me I’d just use one of the wood bits, shortening the point if neccessary - if they are small. H big are the magnets? Like 10mm or 50mm. If they are big enough router them with a template.
Another way would be to laser them if the ply is laser safe, this works surprisingly well - but you have to trial and error the right depth a bit first.
This. If necessary cut a template on the laser cutter and use a bit with a guide bearing.
Not sure what diameter magnets you are going to be using but forstner bits are for drilling flat bottom holes and we have some
The other option is to laser cut the shape you want in 3mm ply
Then cut the exact shapes again in 3mm ply but with holes for the magnets , then glue them together
